At first glance, i dont' see the orientation : the bottom background of your map is darker than the top, so it seems to be underground ... but it's the reversal that is true. I think you should lighten the top of the background, making a scale from light to shadow from up to down.

Thank you, and yes, the dungeon is underground. The light scaling is very good idea! Thank you

To be honest, when fully zoomed out I could not make out what was going on at all with the map. It just looked like a jumble of shapes. However, when I zoomed in everything made sense as the extra details came to the fore. It looks really good and impressive and the level of detail is really nice!

What Arimel said. Looking at the whole map Zoomed out the upper half looks like it is upside down. BUT when I zoom in and look at the upper rooms in close up they look correctly oriented and really cool. I think you may have created a new optical illusion technique.

Haha, you are not the only one. Many had this issue. Well, it seems there is a reason why noone draws axonometric cylinders like this. Because many get confused and see the cylinder "inside out".
I took examples from roman architecture and Pantheon, and draw the side walls of these cylinder rooms in order to fix it. I hope now it looks better.
    Here is a revised version.

That completely solves the 'problem' (not that there was one to begin with). It is interesting how the mind fills in those gaps.
